Digital modes - better decoder needed and available open source

I have started using BPFSK31 and like it very much. But I have noticed that the decoder in W4MQ is not exactly cut edge, ie W4MQ with a 90 m Windom Antenna and a TS2000 in a good location often decodes less accurately than my IC-7000 with a 20 m long wire on the balcony and using fldigi (http://www.w1hkj.com/Fldigi.html, open source, Windows, Linux, Mac OS X).
Is there a way to feed the audio signal both ways into fldigi? I have not yet found one, but it would certainly be very nice, as fldigi support many modes (RTTY, FSK, MFSK, Throb, Olivia, MT63, ...).
Or is it possible to integrate fldigi into W4MQ for digital modes?

Any one know where to find some documentation on how to use Setup>special settings > Use Local Dig Mode Apps (eg MixW)?
